Will a little salt hurt java ferns and green algea? Also, at what point would the filter media bacteria be affected? I just just added some shrimp(ghost?) and was thinking of adding some salt.

I doubt the bacteria will be affected. API advertises their Quick Start bacteria for both salt and fresh water.

The species commonly traded as ghost shrimp really doesn't need the salt either though.

... unless of course you collected them in brackish water, in which case you may have Palaemonetes vulgaris or P. pugio. The strictly freshwater one typically sold as freshwater ghost/grass/glass shrimp is Palaemonetes paludosus which does just fine in very soft low-conductivity water.

I never had much luck with them and the store does add salt to the feeder shrimp tank.
